Job summary

The Allen Institute in Seattle is hiring a Data Scientist II focused on deep learning and image analysis. You will collaborate with experimental and computational scientists, building ML/DL models for 3D timelapse microscopy and owning components of end-to-end analysis pipelines.

You will work on large microscopy datasets, applying state-of-the-art models on HPC infrastructure, with open-release software and data for the broader research community.

Qualifications

• Bachelor’s degree in a quantitative field such as CS, engineering, physics, data science, or computational biology.
• 1+ year of relevant experience developing ML/DL models for segmentation, classification, or feature extraction.
• Proficiency in Python with scientific/computational libraries (NumPy, scikit-image).
• Experience with a DL framework such as PyTorch or TensorFlow.

Responsibilities

• Design and implement ML/DL pipelines for microscopy image analysis in collaboration with cross-functional teams.
• Preprocess and curate large-scale microscopy datasets to ensure data quality for downstream analysis.
• Develop, optimize, and fine-tune models for segmentation, feature extraction, and classification.
• Scale image analysis protocols into high-throughput computational pipelines with HPC integration.
• Contribute to maintainable, well-documented code and participate in code reviews.
• Maintain reproducible analysis records with version-controlled code and transparent parameters.
• Stay current with ML/image analysis advances and evaluate methods on our data.
• Adhere to SOPs, GLPs, and regulatory requirements.
