About Human Technopole Foundation (HT):

It also operates National Facilities to make HT’s technologies and tools available to the scientific community.

About the lab:

The Bienko Group at HT (https://humantechnopole.it/en/research-groups/bienko-group/) focuses on understanding the principles regulating chromatin organization in mammalian cell nuclei and how 3D genome structure is affected by genomic rearrangements, such as those in human cancers.

The group invites outstanding candidates with expertise in NGS bioinformatics and interest in 3D genome biology and cancer genomics to apply for a Bioinformatician / Sr. Bioinformatician position.

Key tasks and responsibilities:

The successful candidate will work in an international, interdisciplinary team applying computational tools to study how genomic rearrangements rewire the 3D genome and influence gene expression. They will analyze large sequencing datasets generated by the lab, including various omic assays to map the 3D genome, breakome, epigenome, and transcriptome in engineered cells and patient tumor samples.

NGS assays used in the lab include:

  • i) Whole-genome sequencing (WGS, short- and long-read)
  • ii) Hi-C (bulk and single-cell)
  • iii) GPSeq, a method developed in the lab to probe chromatin radial arrangement
  • iv) Full-length RNA-seq
  • v) CUT&RUN
  • vi) BLISS, a method developed in the lab to map DNA double-strand breaks

Specific tasks include:

  • Implementing and maintaining pipelines and software for data processing (Hi-C, WGS, RNA-seq, CUT&Tag, BLISS)
  • Calling somatic alterations and structural variants by integrating WGS and Hi-C data
  • Analyzing chromatin features from Hi-C data
  • Peak calling from CUT&Tag data
  • Gene expression analysis, transcript isoform mapping, enrichment analysis
  • Integrating multi-omic datasets and comparing with public data
  • Maintaining lab’s GitHub repositories
  • Applying statistical methods to study genome relationships
  • Proposing innovative analysis and visualization methods
  • Depositing datasets in public repositories
  • Collaborating with experimentalists and advising on experimental design
  • Producing plots and contributing to manuscript writing

Job requirements:

Essential:

  • M.Sc. in Quantitative Biology, Biotechnology, Bioengineering, Genomic Sciences, or equivalent. Candidates with M.Sc. in Computer Science, Mathematics, or Physics with interest in biology are welcome.
  • Fluency in Bash, Python, or R.
  • Problem-solving skills and motivation to tackle challenging problems.
  • Strong teamwork and communication skills.
  • Willingness to collaborate with experimentalists and explain computational methods clearly.
  • Fluency in English, both oral and written.

Preferred:

  • Experience with Hi-C, ChIP-seq, CUT&RUN/Tag, ATAC-seq, scRNA-seq, WGS/WES.
