Job summary

The Krummel lab at UCSF seeks a computational scientist to lead the Custom Immunoprofiler project, applying single-cell genomics and machine learning to patient tumor samples and model systems to identify and validate therapeutic targets.

You will oversee end-to-end scRNA-seq analyses, develop pipelines in Seurat/Scanpy, and collaborate with experimental/clinical teams to translate results into actionable insights while mentoring junior staff and promoting reproducible workflows.

Qualifications

  • Ph.D. (or equivalent) in bioinformatics, computational biology, computational immunology, genomics, or related field, with two+ years of post-degree experience.
  • Ability to independently lead computational analyses in collaboration with experimental/clinical teams.
  • Strong proficiency in R and/or Python.
  • Deep experience analyzing single-cell RNA-seq data with Seurat and/or Scanpy.
  • Experience applying ML methods to genomic/biological data.
  • Experience with HPC environments and reproducible workflows.

Responsibilities

  • Lead computational strategy and analysis for Custom Immunoprofiler projects, applying single-cell genomics and ML to identify therapeutic targets.
  • Oversee end-to-end scRNA-seq analysis from raw data to analysis-ready objects with QC and integration.
  • Apply and extend cNMF and related approaches to define gene expression programs across patients/conditions.
  • Interpret results and assemble analyses and reports for group and collaborators.
  • Propose new analytical initiatives and ML approaches for target ID and treatment response prediction.
  • Collaborate with experimental/clinical investigators to design/interpret in vivo and in vitro perturbation experiments.
  • Co-mentor junior bioinformaticians and establish reproducible workflows and pipelines.
