Senior Scientific Software Developer for AI in Regulatory Genomics

About us

The Chair of Computational Molecular Medicine, led by Prof Julien Gagneur, develops computational approaches to study the genetic basis of gene regulation and its implications in diseases. Our work ranges from understanding basic mechanisms of gene expression to unraveling genetic aberrations that trigger rare diseases and cancer. More at our website.

The project

EPIC is a 10-million Euro project funded for 6 years by the European Research Council under the ERC Synergy grant scheme. It brings together three groups specializing in high-throughput omics assays, synthetic biology, and AI/bioinformatics. The goal is to decipher the complete regulatory code of the eukaryote S. cerevisiae, leveraging evolution across fungal species and designing genes for biotechnological applications. Our team will develop new AI models to analyze multi-modal, multi-species data, unravel complex regulatory instructions, and facilitate gene and cell design.

Your role

As the senior computational biologist, you will ensure a scalable ecosystem for the project by designing and implementing:

  1. Data backend systems
  2. Automated processing workflows with QC and reproducibility metrics
  3. APIs and packages for algorithm development, including DNA/RNA sequence modeling, MPRA, and gene design algorithms
  4. The project data portal for browsing data and model outputs

You will collaborate with postdocs and be supported by junior colleagues such as PhD candidates and students.

Requirements

  • PhD in Computational Biology, Computer Science, Physics, or at least 3 years of scientific software development experience
  • Experience with NGS data processing and modeling
  • Experience with deep learning frameworks
  • Strong organizational skills and mentoring capabilities
  • Fluency in English and effective communication in multidisciplinary teams

The position starts on July 1st and is funded until June 30th. Salary is according to the German TV-L E14 scale, including social benefits.
