Job summary

EMBL-EBI, on the Ensembl Microbes team, seeks a skilled bioinformatician to develop and maintain high-quality genome resources for microbial research communities. You will work on microbial genome annotations, pangenome representations, and functional annotation pipelines, collaborating with bioinformaticians, software engineers and project leads.

You will report to Tatiana Gurbich, the Microbial Genomes Project Lead, and contribute to cross-team releases and external collaborations while

Qualifications

• PhD in bioinformatics or related field, or Master’s with equivalent professional experience.
• Strong Python skills and ability to write production-quality code.
• Experience with Nextflow or Snakemake workflows.
• Experience with UNIX/Linux, HPC or cloud environments.
• Experience with genome analysis tools and formats (FASTA, GFF3).
• Familiarity with software development best practices (Git, testing, code review).
• Familiarity with AI-assisted coding tools and evaluating outputs.
• Excellent English communication, both written and spoken.
• Ability to work independently and in a team.

Responsibilities

• Maintain Ensembl Microbes genomes and annotations across microbial taxa.
• Coordinate releases in a release-based environment with other Ensembl subteams.
• Evaluate and adopt new microbial genome annotation tools beyond default Ensembl annotations.
• Develop functional annotation pipelines and representation of microbial pangenomes.
• Design, implement and test technical solutions to improve processes.
• Create and maintain up-to-date documentation.
• Contribute to code reviews and team meetings.
• Collaborate with EMBL-EBI groups and external collaborators.
