A prestigious engineering school in San Sebastián is seeking a candidate for a research position focusing on interpretable deep learning to infer cellular transcriptional and metabolic changes in cancer. The ideal applicant will hold a degree in engineering and a relevant master's degree, along with solid English skills. This role will entail developing a framework guided by biological information to better understand cancer's transcriptional and metabolic dynamics. The project is funded and has a maximum duration of four years.
"Interpretable deep learning for inferring cellular transcriptional and metabolic changes of genetic perturbations in cancer (PERMET2CAN)"
PID2024-160726OB-I00 - Call : Knowledge Generation Projects 2024
The main objective of the project is to develop a new framework based on interpretable Deep Learning (DL) to jointly infer transcriptional outcomes and metabolic changes associated with genetic perturbations. The design of the DL model will be guided by a priori biological information and will take into account two simultaneous objectives. Single-cell RNA sequencing (scRNA-Seq) data from perturbation experiments will be used. The proposed framework will allow identifying key cellular responses, transcriptional and metabolic, resulting from genetic perturbations. Understanding transcriptional changes to genetic perturbations is central to identifying genetic interactions in cancer. Similarly, understanding the role of metabolism in cancer not only provides insights into the fundamental biology of cancer, but also highlights potential avenues for the development of targeted therapies. Combining these two outcomes in a single framework will allow us to better characterize the underlying transcription regulatory mechanisms associated with cancer and identify possible targets to revert aberrant transcriptional and metabolic alterations.
