Job Description

Division/Program Summary: The Division of Disease Control’s mission is to safeguard the health of New Yorkers through identification, surveillance, treatment, control, and prevention of infectious diseases. The NYC Public Health Laboratory (PHL) is one of the largest local public health laboratories in the US, providing clinical and environmental testing services. PHL aims to support public health efforts through quality laboratory testing.

Position: Bioinformatics Scientist in PHL’s Bioinformatics Unit. Responsibilities include developing analysis pipelines, performing bioinformatics analyses on high throughput sequencing data, and supporting genomics analysis for public health threats like COVID-19, vaccine-preventable diseases, HIV, Legionella, and other outbreaks. This role offers collaboration with local, state, federal, and academic partners.

Responsibilities:
  • Conduct bioinformatics analyses supporting public health efforts
  • Develop and improve tools for pathogen identification, outbreak tracking, drug resistance mapping, variant analysis, genome annotation, and phylogenetics
  • Enhance genomic tools for diagnostic testing from clinical and environmental samples
  • Stay updated with scientific research and tools
  • Mentor and cross-train staff and research fellows
  • Collaborate on genomics data management and sharing
  • Develop tools like dashboards or pipelines for non-bioinformaticians
  • Represent the agency at meetings and conferences
  • Draft protocols and maintain records of software tools
  • Publish manuscripts based on data analyses
  • Ensure quality assurance and control of HTS data, including SOPs and validation protocols
  • Follow best practices in code development and documentation
  • Lead and participate in presentations and workshops on data quality and security
Preferred Skills:
  • Strong Linux command line and BASH scripting skills
  • Proficiency in R, Python, C, Java, or similar languages
  • Experience with SQL
  • Experience with multi-core servers, automation, containerization, workflow languages
  • Knowledge of NGS analysis tools and genome annotation
  • Experience in public health genomics research
  • MS or PhD in biological sciences, genomics, or related fields
  • Strong analytical, organizational, and communication skills

Qualifications:
  • For Level I: Master’s in a relevant field

For Level II and above: Doctorate with supervisory or research experience, or Master’s with extensive research experience. All candidates need a Master’s at minimum and relevant experience.

Note: Probationary period of one year. Salary ranges from $95,070 to $109,330.
