Job summary

The Allen Institute is seeking a Scientist III in AI/ML Neuropathology to develop and deploy state-of-the-art large-scale machine learning methods that integrate multimodal neuropathological data and model disease progression at cellular resolution. This role sits at the intersection of computational biology and neuropathology and collaborates with experimental teams.

Responsibilities include designing vision architectures, building Bayesian and causal models, and creating scalable data

Qualifications

  • PhD in a relevant field or equivalent experience.
  • Minimum of 5 years postdoctoral or industry research experience.
  • Experience designing and applying deep learning models to large-scale biological or medical image data.
  • Experience with Bayesian modeling and probabilistic inference.
  • Experience developing or applying causal models of disease or biological processes.
  • Proficiency in Python and ML frameworks including PyTorch or JAX.

Responsibilities

  • Develop and deploy large-scale ML models integrating multimodal neuropathological data, including digital histology, spatial transcriptomics, MRI, and clinical metadata, to characterize brain disease progression at cellular resolution.
  • Design and apply computer vision architectures (ViT and related models) and foundation models to quantitative neuropathology image analysis.
  • Build Bayesian statistical and causal models to describe and predict neurodegenerative disease trajectories.
  • Develop and maintain scalable data pipelines to render diverse biological and neuropathological datasets ML-ready across cloud and on-premises GPU infrastructure.
  • Collaborate with scientists, computational biologists, neuropathologists, and software engineers within the Allen Institute and with external partners to advance model development from research to scientific impact.
