Computational Staff Scientist - shared between 2 labs - in spatial and single cell omics

Come and join the Andersson & Kragesteen labs at the department of Medical Biochemistry and Biophysics (MBB) at Karolinska Institutet/Biomedicum and decipher the molecular logic of Organ development and Oxygen Homeostasis that is central to human health - with world-class facilities, passionate biomedical scientists, a buzzing capital, and scenic nature at your doorstep.

The vision of the Andersson-Rolf group is to translate knowledge from development to promote regeneration and prevent disease in adulthood. We integrate human foetal and adult pancreas and stomach organoid technology with (spatial) omics, genome- and bioengineering. We aim to understand the ‘blueprint’ of development from studying complex primary tissue, and to use this knowledge to deconstruct and reconstruct it in vitro.

The Kragesteen group overarching goal is to uncover the genetic basis of oxygen homeostasis. The lab uses mouse hypoxia models, human foetal tissues, and kidney organoids to map and manipulate oxygen-sensing circuitry with a focus on erythropoiesis regulation and human evolutionary adaptation to high altitude hypoxia.

Your mission

We are looking for highly motivated and enthusiastic candidate with a strong interest in biological questions surrounding development and genome regulation, and experience in computational analysis of spatial transcriptomics and single cell omics data and data integration. The applicant will work in close collaboration with the two PIs, PhD students, and other researchers to help shape a well-functioning collaborative laboratory environment with a focus on data management and analysis.

Main responsibilities include:

  • Processing and analysis of spatial transcriptomics data (Xenium (5k) and HD Visium)
  • Processing and analysis of sc-omic data (RNA, ATAC, CUT&Tag/Run, ..)
  • Data integration and interpretation
  • Careful documentation and setting up analytical workflows.
  • Take charge of computational infrastructure, pipelines, etc.
  • Mentoring students in the lab in analysing their own data
Your profile

We welcome applications from candidates with a doctoral degree in Computational Biology, Bioinformatics, or other related fields. The successful candidate is a curious, motivated, energetic, responsible scientist with good communication and organizational skills, who enjoys working with people, mentoring students, and take pride in delivering work of good quality.

The work requires:

  • Documented Expertise in Computational Biology and data analysis (eg. using R and Python)
  • Good organization of scripts and workflows (e.g., GitHub, Nextflow)
  • Motivated to evaluate and implement the latest tools
  • Experienced in analysis of spatial-transcriptomics data (Xenium, Visium, other) and data integration (sc-omics)
  • Experienced in analysis of sc-omics data
  • Curious about the biology and scientific questions of the labs
  • Experience with server maintenance is a merit
  • Proficiency in English and excellent communication skills.

Merits (not required, but advantageous):

  • Experience in AI algorithms, and machine learning
  • Experience in Spatial proteomics
  • Experience in splicing analysis
